First when i ran BOINC on my GeForceM 9600M GT it said when crunching "Running (0.04CPU, 1 CUDA)"... and now after some time it says "(Running 0.03CPU, 1 CUDA)"...
Why has the processor whatever got reduced? Is there any way i can increase it back? Is that a major performance problem?

It is not a problem. The tasks are NOT crunched on the CPU, so the amount of CPU does not matter. All that the CPU does is move things from disk to the video RAM and back. The task is completely crunched by the GPU.

I always thought that message just means the task uses 1 full GPU and 0.03 or 3% of your CPU. So it's actually a good thing if this number drops from 4% to 3%.

That is, if I didn't get it wrong...
