Yes, the client is connected to a port for both CLI and GUI Manager control. So running multiple copies of the client requires addressing each on their own port.
The BOINC default port for the client is 31416 (Pi) and each additional copy of the running client can be addressed through port 31417 . . . . . 31420 . . . . . etc. etc.

If not using the default, you have to set the control port manually, and separately, for both client and manager. It's usually done on the command line. And make sure they match...
