I changed settings in global_prefs_override.xml to force BOINC not to run on battery and run only at certain times.
Those changes are not propagated.

When I issue
 boinccmd --read_global_prefs_override

I get error 
 boinccmd --read_global_prefs_override


Changing settings in the Boinc Manager didn't help either.

No, I didn't. Works ok after changing to "Run based...".
