I put my LINUX system on a modest size SSD with a big SATA disk as backup. Can I configure boinc to us space on the secondary volume by configuring a head directory?

An alternative that I haven't yet tried would be to create a partition on the hard disk you want to use and set its mount point to be /var/lib/boinc-client/

You may have to follow the step in the link about checking the permissions for the directory after doing so.
