I've already asked on the MSI forums about this issue, the only response they gave was to re-install the OS which seems a rather stock/last ditch thing to do.

I have an MSI Gaming Edition GTX 760. When I run GPU-Z it has OpenCL, CUDA, and PhysX unchecked. I have uninstalled and reinstalled PhysX several times, but nothing I do seems to make GPU-Z recognize that I have PhysX or CUDA on my system.

When I run BOINC, it gives me the message that there are "No usable GPUs". So apparently there is a problem with my drivers. But as I already said, I've uninstalled and reinstalled them (with reboots) several times to no avail.

I was thinking a system restore from before I installed the new card might work. What does everyone think? I'd really like to get to the bottom of this rather annoying issue.

System specs:
MSI Z68A-GD55-B3 mobo
Intel i5 2500K @4.6 GHz
8GB DDR3 in Dual Channel
MSI N760-TF-2GD5 GTX 760 Gaming Edition

Which drivers are you trying to install? Ones from Nvidia themselves, or ones from Windows (Update)? If the latter, these lack the necessary components.

You may want to completely clean out any previous drivers prior to installing the Nvidia drivers.

Apropos, you did install the motherboard chipset drivers?

Yes, the mobo is completely up to date. This is actually an upgrade from an HD Radeon 6750... Yeah, I know ;)

I have considered the possibility that I didn't clean the AMD drivers well enough before downloading and installing the Nvidia drivers (downloaded through Geforce Experience). However, all is clean now and yet the problem remains.

I guess there is a chance that the GPU is faulty but this reeks of a driver issue. That and I've been playing World of Tanks and AC4, which work great with this card.

I will download DriverSweeper (apparently what I was using was from a different company and probably didn't work very well) and see if there is anything else lingering from the AMD installation.

I ran Driver Sweeper, and sure enough there were some AMD entries still in the registry. For good measure I uninstalled ALL graphics drivers (AMD and Nvidia), booted into safe mode, and ran Driver Sweeper to clean them. Then I booted back into Windows and ran the Geforce driver installer, installing everything on the list and checking the Clean Install box. Rebooted, and no change. GPU-Z still doesn't detect PhysX or CUDA, and BOINC still doesn't detect a usable GPU.

Am I missing some vital step? It is starting to look like I'm going to have to reinstall Windows after all. :(

I wouldn't know what a Windows reinstall would fix in this matter. It's a hardware cannot communicate with its drivers and vice versa problem.
If they truly think it's something broke in Windows, you could try sfc /scannow from an elevated command line prompt first.

Start->All Programs->Accessories->Right click Command Prompt->Run as administrator->Acknowledge or give password; type sfc /scannow in the command line window and hit Enter. make sure you have the Windows DVD ready, it may ask for it. Also know that after this you may have to run Windows Update, as any files that were replaced are old ones.

But, just to see if it isn't GPU-Z, could you try GPU Caps Viewer and clinfo.exe
The latter can be found at http://boinc.berkeley.edu/dl/clinfo.zip
How to use:

Run clinfo.exe from a command line window.

Start->All Programs->Accessories->Right click Command Line->Run as administrator->Acknowledge.
In the command line window, go to the directory you saved and unzipped clinfo.zip in, then start clinfo.exe by typing clinfo and hitting Enter.

If you want the program to output to a text file, do clinfo >> clinfo.txt, which will output all the info that else scrolls in the command line window into a text file in the same directory as the clinfo.exe program starts from.

So, e.g. you have unzipped clinfo.zip to C:\temp\
You then do in the command line window:
cd\temp {Enter}
clinfo >> clinfo.txt {Enter}

You can now open clinfo.txt with Notepad in the normal way through Windows Explorer and post the output in a window here.

Can you see a NVidia control panel, which should have been installed with the driver? That has a 'system information' link (bottom left corner), which will give you an NVidia's eye view of the system.

Clinfo gives me a runtime error every time I run it, with no output.

Windows Resource Protection did not find any integrity faults.

The system information window in the Nvidia Control Panel says that I have 1152 CUDA cores... So Nvidia at least is detecting the CUDA cores.

Now I'm starting to think that I do have a broken graphics card. I will repeat what I said earlier though, that I have played several games extensively with no crashes or anything.

Yep, those are the drivers I originally downloaded and installed. I think what the MSI person is saying is that these drivers aren't playing well with my particular GPU for whatever reason.

The PhysX drivers are what control the CUDA cores, correct? So if the PhysX driver isn't working with my GPU, then there would be issues with CUDA as well? The display drivers are most likely not the issue, otherwise I would be having other problems as well such as performance loss in games.
