Is there a way to use one GPU to crunch all the time, and then have your main GPU only crunch when the computers not in use? I've been changing the cc_config file back and forth when I'm gonna be on the computer for an extended time, and just want to know if there is a line I could put in to do it automatically.

No, there isn't within the client configuration file or anywhere else in BOINC. So you'll have to work with a batchfile or script then to make it do what you want. Or different scheduled tasks in Windows task scheduler.
