I just put in another GPU; yes, just for BOINC (no multi-PCIe-x16 mainboard, so it's just a measly PCI GPU, but hey...)

Though now I wish I could run this additional GPU even when I'm working, since it is then completely idle (I'm not using it for SLI/CrossFire, just for BOINC, so...)

Or did I just overlook this setting? Don't think so, but who knows.

There's a recent feature which may help. From client configuration:

<ignore_cuda_dev>, <ignore_ati_dev>
ignore (don't use) a specific NVIDIA or ATI GPU. You can ignore more than one. New in 6.10.19

As Richard has said you can disable a specific card. However if the cards are different to each other you may need to use the <use_all_gpus> flag for BOINC to recognise them all in the first place.

BOINC now has a minimum cuda version of 2.2 so you may need a more up to date video driver.
