Hovering over the system tray No longer brings up the balloon reporting the job progresses, just "BOINC Manager". (Think a few got too irritated with the balloon never disappearing unless X-out. ;o)

Now see, I don't see that. I have a balloon that is there for a couple of seconds showing Einstein running at 15.01% and it goes away when I leave it alone. Nothing to press or click on. Must be the upside of running Windows 2000.

The only thing that the "write every X" setting does is modify the applications' checkpoint interval. Apps frequently (or not; like CPDN) ask the core client "I can checkpoint now, should I do it?". The core client uses the "write every X" setting to know what to respond.

There may be science apps that checkpoint "without asking first", like TMRL DRTG (I have seen their code), but the project should be blamed for that...

It's also possible that a recent client broke that system; but that's unlikely, I haven't seen any changes near that functionality.
