If I do this while the BOINC client is running, will it notice the new WU's?

Nope. In fact sometimes you will not get credit for tasks not crunched on the host they were downloaded on. To copy tasks over you need to copy the whole BOINC folder from host to host.

I am sorry I do not know more details, there should be more threads around if you search for them, or someone with more knowledge will drop by.
