I've installed BOINC v. 5.4.11 and use the default settings.

I've subscribed to three projects which obviously will get 33% resources each which means they will preemt the resouces every third hour.

However some projects may have two or more tasks while others only have one! This seems to be unfair?

Yet another set back is for this 'one task project' is that when it resumes from suspend mode to running mode the task completion percentage drops several units which then has to be recaptured. This seems to be needless!

Select "Leave project in memory" option in General preferences so that the task doesn't drop backwards. With the new 5.6.x client it will wait for the next checkpoint before switching projects.

Have a look at the wiki regarding the scheduler http://boinc-wiki.ath.cx/index.php?title=Work_Scheduler and if you want to monitor the short term debt try BoincView -> Projects tab -> right click and select to show.
